I had a problem with a Venom 12.25:1 piston coming up too high and kissing the head on the left and right side of the dome.
Have you clay checked your clearance there? May want to open her up and look at that piston.
I'm glad I did.
What cdi box do you have. I had this happen with a friends bike and as soon as it got hot it retarded the timing cause the cdi box was bad(pro com) installed a stock cdi back on and the bike ran fine , i would try a different cdi box if i were you

The dyna and vortex is a excellent product.
I bought a dyna tech programmable cdi and still had the same problem the bike would get hot and start to misfire or sometime not want to start I found out it was the spark plug I had a IFR8H11 in it I put a colder plug IFR9H11 and runs fine now.

Hey, that's nice to hear. I'm getting ready to start a 501 build.
I don't like reading about potential problems.

What were the symptoms of a bad cdi box? i might have a bad cdi box. mine starts and idles fine but about 1/3 throttle up it starts backfiring and shooting flames. It happened all the sudden. It ran fine with the jetting it has for months. I have checked every possible thing. Clean everything in the carb and checked wires. i can't figure it out.
What did the old plug look like?got a pic?

There in lies the problem....you have just masked the problem. You need to figure out why it is running rich (these plugs are expensive).
If you are exhausting your options posting over the internet, you may want to take it to a competent mechanic to have it looked at...that is why we exist. :yes

just in general across the last few rides is it warming up where you are? I mean the weather? have you been riding while its pretty cold out , and was it running better then? most of Co is pretty high in elevation right?, and where you are at as well?
